The story revolves around Major Ram Prasad Sharma, a dutiful and patriotic army officer who is assigned a special mission. He is tasked with protecting the daughter of an army General, Sanjana Bakshi (Sanju). Her father wants to make sure that she is safe and protected during her academic pursuits.
Ram poses as a college student and enrolls in the same college as Sanjana to keep a watch on her. But, his mission is not as simple as it seems, as he has to also deal with a terrorist group that plans to harm the students.
Ram finds himself in a complicated situation as he tries to balance his duties as a soldier, his undercover mission, and his relationship with his distant family.
The film's antagonist, Raghavan, shows up at the university pretending to be a teacher. Chandni gets kidnapped by Raghavan during prom, but Ram saves her. Ram meets Sanjana and asks Raghavan to deliver the two to her father's hostel, where Sanjana makes up with her father. Sanjana and Chandni learn Ram's real identity after this night.
As Lakshman and his mother confront Raghavan after learning of Ram's true identity, Ram tells them that his father's final request was for him to make peace with his family. Ram leaves their house and the university since they are not yet ready to accept him.
The university is then taken hostage by Raghavan, who demands that Project Milaap be abandoned. Ram instantly returns to college after learning the news.
In the end, Ram successfully completes his mission, saves the students, and confesses his love to Chandni. The movie ends on a happy note, with Ram and Chandni getting together and Sanjana and Laxman expressing their love for each other.
Ram and Raghavan get into a battle, and Ram ends up killing Raghavan by taking out the protection pin from his hand grenade. Lakshman assists Ram in escaping the following explosion from a helicopter. Project Milaap succeeds in the meantime, and all the prisoners are joyfully exchanged. As Madhu observes, Ram and Lakshman leave to place their father's ashes in the water. Lakshman is finally permitted to graduate with Ram, to the delight of the entire college.

The movie also marked the directorial debut of Farah Khan. Her unique style of direction and her ability to blend action, comedy, and drama made Main Hoon Na a must-watch movie for Bollywood fans.
The movie is considered a classic Bollywood movie. Its release marked a turning point in Shah Rukh Khan's career, who was able to showcase his versatility as an actor through his performance in the movie.
